I am having fun being a cleric, but my true potential as a healer is being stifled by game glitches. So far among the list of skills affected are Invincible, Rejuvenate and Immune. Here's what happens, I'll be in a party for KQ, for example, and I'll target player B who is being heavily damaged with my Invincible skill and when I press the key for it, it will target player D who is completely fine, an archer in the back row. The fighter (player B) is now furious I let him die. The same happens for Rejuvenate and Immune, so far, I'll let you guys know if I run into any more problems.

This is what I like to call "selection lag." It's not actually a problem with the skills -- the problem can occur with any skill.
If you're selected on player B and you then select player D, sometimes the system doesn't register your new selection at all or it doesn't register the new selection fast enough, especially when there's a lot going on like in a KQ.
This is an old problem. I generally get around it either by double selecting the character (I press the F key for the character at least twice to make sure the selection goes through) or by pausing a fraction of a second after a new selection before I heal. Selection lag still gets the better of me every now and then, but not often.

^--- Agrees. Just give you system a second to change targets. Besides, the fighter should realize that there's a human being playing the Cleric, not a robot.
