If you put on a costume, then take it off and leave it in your inventory, will the time still count down, or does it stop.

Yes it will. The time counts whether you are wearing it or not and whether you are online or not. The time is done in real time. Not by game time.

The only way to have it last longer is to not move it from your backpack to your inventory. I believe the time starts from when it's added to inventory, regardless of how much you use/wear it.

Acutally the time starts when you activate it by using it.
It asks you if you want to activate it at this time and if you choose yes then its activate it and the countdown starts. If you move it to your inventory from your backpack it doesn't start.
