I just bought the hammer mastery (2nd level) skill from the npc in sand hill, and applied it to my character. After applying the skill, I noticed no significant increase in the amount of damage I dealt to monsters. Is this a glitch, or are the mastery skills essentially useless?

The masteries add damage, but very little.
It's meant to be a boost, something like a compliment.
To put things in perspective, each "SP increase mastery" gives only, like 50 SP.

If the mastery skill added an extra 15-20 HP of damage, I would be satisfied with my 6.2silver investment, but if it gave any bonus at all, it looks like it is less than 5hp. I am wondering if this is part of the stat reduction problem. Maybe since they added another level of two between 59 and 79, it nullified the effects due to unsynchronized coding... or something like that.

That's how it is officially and it's supposed to be like that. 15 more damage for a PASSIVE skill would be too powerful.
Each level gives you +4 min damage and +4 max damage (keep in mind that this is in the stat window, effectively this means around +2 more damage per hit considering the monster's defense).
Like this:
Level 1: Damage+4
Level 2: Damage+4 (8 bonus damage total)
Level 3: Damage+4 (12 bonus damage total)
etc.

That seems pretty weak considering the monsters take 1000+ damage to kill.

But it's a permanent increase. It's like putting 3(!) stat points into STR per skill level. And even if you only do 2 HP more damage per hit, if you do 10000 hits a day that's already 20000 HP more damage per day.
I bet if they would sell a single stat point for 100s people would still buy it like crazy. ^^'
